I have a tvOS App (Destin's Destiny) in the tvOS App Store that has Game Center support. Overnight it removed itself from my Game Center apps on OS X and iOS. I can still get my high score in the app though. Has anyone had their leaderboards/achievements disappear from the Game Center apps before?

When you say "it removed itself from my Game Center apps" do you mean that you do not see them as games you played when you go into Game Center > Games and view your games? Or do you mean the apps are there but you don't see the leaderboards and achievements when you view the game? Is it only the TVOS app that is not showing on iOS and OSX (i.e. do you have an iOS or OSX app that is also disappearing)?
The game has been removed from the games list. However the number of games didn't change.
There is no accompaning iOS or OS X app.
In iTunes Connect I see that GameCenter stuff is live.
The Game Center application only has lists for iOS and OS X games. However, if your tvOS game is a universal application and also available for one of those platforms then it will show up in the list even if the player has only launched your app on tvOS.
Games that were tvOS-only were shown in the iOS games list in the beginning of the tvOS beta period. It is possible that your non-tvOS devices cached this data during this time period and continued to display the entry until recently.
It is recommended that tvOS games provide an option within their game for players to view leaderboards and achievements.
