Our organization is currently an Apple Enterprise Developer Program member, but is working on a B2B app requiring TestFlight for its testing phase. Can our company enroll in both Enterprise and Developer?

You can have both - just appoint a single person as point of contact/admin and have them fire up an Individual/Company (LLC) acct. Apple will want certain documents that testify about the LLC, so have those ready.
Be sure to keep the login/apple ID unique to each account so that logins are unique to each.
