Hopefully this is the best place to ask, but with the recent updates of IOS 14.6, our websites are now being flagged with a Certificate warning. Our Certificates appear to be completely fine using a Qualisys scan and haven't change
Can anyone provide insight on why the newest update doesn't like our certificates or any specifics on what they changed. Thank You!

I suspect that you are referencing the new Apple's Certificate Transparency policy that was updated on April 21, 2021. For any one else that stumble's across this, if your TLS certificate on your server has a Not Valid Before date that is greater than or equal April 21, 2021 (2021-04-21T00:00:00Z), then the number of embedded SCTs required on the certificate is based on certificate lifetime.
