Bureaucracy being what it is, setting up a proper Enterprise solution is seeming impossible. (surprise: deadline stays unchanged). If I submitted this App to the App Store will Apple rejectb it? it's password restricted to employees.
I need to know, as I've never done an enterprise solution before. It's not ideal but...

I don't see why Apple would allow you to use the store for a restricted use app such as yours....that's why they went to all the trouble to create Enterprise accounts, after all.
Otherwise, no one here can promise how app review will react.
As long as you provide a username and password that the app reviewers could use to test the app I don’t see why not.
