I am developing an in-house app for our employees. We have purchased an enterprise account for this and i would like to know how the app can be distributed among the employees. I know that Apple does not provide store facilities for Enterprise apps. I know that we can distribute the apps through sharing link via our own server, in that case how can the updates be rolled out.

Distribute the new .ipa and tell the users to install it, just like they did the first time.
A more general answer:
You can use a third party Mobile Device Management (MDM) solution, or you can use OS X Server's Profile Manager, or you can just use an install link on your own server.
As KMT said, if you are using a link on your server, users can update the app using the same link. Do not have them uninstall the old version; if they do, they will lose any data that the app has stored.
I am having a similar issue trying to distribute an Enterprise app through our website. I have followed the instructions and have the download html code provided in the documentation but I get an error saying "Cannot install application because the Certificate for "www.xxxxxx.com" is not valid. I have a SSL secured site with a certificate that is listed in the IOS approval document so I can't figure out what the issue is.
Anyone have that similar problem and worked through it?

Are you sure you are using "https" in all your install and plist links?
Yep.. https is in the manifest file for the IPA and the the two images file requirements. Thanks...I will create a new threat too.
We use Appaloosa Store for deployment without MDM, it might cover your needs. It's easy to setup and install and does not require MDM on the phone.
