Since I installed OS 10.11 beta (native) it crashes periodically (after 5-10min) while I am using Parallels Desktop VM.

Interesting. I had that happen when I had the Parallels setting that automatically pauses windows if no apps are running. When I disabled that I haven't had an issue on my development machine. Maybe try that?
