Possible, yes. Just as long as you understand the process.
Apple Pay is a transaction based payment mechanism for 'purchases'...not for services, collections, payroll, etc.
People have been able to make donations via credit cards for a while now, so as long as the 'charity' has a c'card payment scheme in place, and has an agreement with a supporting bank that accepts Apple Pay, you can enable it in your app.
In this example, transactions occur outside the app, and the only charge from Apple is between them and the c'card processor, something like 0.1 ~ 0.2 % per transaction.
