Currently our account is Apple Developer Program and we want to upgrade to Apple Developer Enterprise Program. Can you tell us how to do it?
We already published an App on Apple Store two year ago and thousans of user downloaed the App. If we upgrade to Enterprise Program, are there any impact to the existing users? Do we need to re-create certificate or provisioning profiles?

They are separate accounts. You have to create a new organization. FYI: if you won't be able to share icloud containers between the accounts either.

yes, we want to deploy app quickly. If we create a new organization, does it mean that we have to re-create new App code, certificate, provision profile, re-build and re-sign with enterprise certificate? If so, are there any impact to the previous App on App Store that has same bundle identfifer?
Yup, have to recreate everything. New bundle ids, new APN certs, etc. It will not mess with your app store distribution. Pain in the ass, but this is currently how we distribute our application to beta testers. Unfortunately there is no other way, as you already know, TestFlight is a joke.
Judging from the date of the reply this is the current situation under the "new" arrangement of bringing together iOS, Mac and Safari programs.
I thought one could pay some extra and pgrade, and only maintain one account.

reason for my asking is i just have a couple of apps and in the last 2 months 2 separate small businesses have asked me to develop limited run apps based on variations of what i've published. Currently I drive over to them and connect with Ad Hoc certificates while I'm refiniing it, but One business ultimately will want to distribute it widely as a free app.
Am I right in thinking that i cant be a third party Dev publishing a free app with a company's identity all over it?
