On my test system starting with b1 I cant see any iCloud contacts in the contact app. Switching off iCloud and reenabling it has no effect. The apple id in question has contacts which a visible on atached iOS devices. Before spending time on a beta system I wondering - has anyone noticed this?

If your issue is related to locally corrupted iCloud account data, you can force it to reset by deleting all files in the following folder and then rebooting:
/Users/<YOUR HOME FOLDER>/Library/Application Support/iCloud/Accounts
No, that didnt solve iit. Was worth a shoot though.
Still no contacts from iCloud with beta 3 for me. Seems to be a isolated problem. The machine is syncing everything. be it photo, calendar, iCloud Drive data and so on - but no contacts. Perhaps I find time later for seting up a seccond machine with 10.11 to se if this problem apears there too.
This may or may not be related but I'm getting a "there's a problem with your iCloud account" dialog that opens System Prefs to the iCloud pane, asking me to re-enter my password, then it sits there spinning and trying to log in, but gives the same error. I'm not signed OUT of iCloud, but I am getting a FLOOD of "com.Apple.AddressBook.ContactsAccountService" messages in Console ("searching for an account with identifier [long string of hex]"). No specific steps I can think of to deal with this, but it was upgraded with iCloud on from beta 2 (which was upgraded from beta 1, which was upgraded from 10.10.3). Signing out and back in to iCloud doesn't seem to fix the problem.
To go back to basics for a second (just to rule them out), could you confirm that contacts appear for you when you log into iCloud.com and, secondly, that in the iCloud Preference Pane you've got Contacts "ticked" (and that you've tried unticking it, waiting and ticking it again, too)

Yes, I have all my contacts on iPhone, iPad and in icloud.com.
Yes, tried toggeling the switch a few times too.
Going to try the wipe of the local folder again, before its time for work.

But new and edited contacts apear on the machine. Very odd, no initial sync. ah well, betas....
If setting up a second El Capitan system as you mentioned in your second post isn't viable, then a similar diagnostic would be to create a temporary new user account and log into it with the same AppleID to see if it syncs fully for you there...
I am having this issue with 10.11 and 10.11.1 b3, but only as partial sync issue; 90% of the Contacts do sync, 10% randonmly don't. Another thing I see is that my contacts all appear ok in Spotlight Search, just not in the Contacts app. When I go to the Messages app and start a new conversation, the contact info appears ok, but when I hit send it switches to the phone numbers with no contact info.
