Hi, I have an ecommerce website that I manage and I want to implement Apple Pay. Do I need to pay the $99 Apple Developer Fee in order to integrate Apple Pay on my website?

Yes. You will need to create a Developer Membership to setup your Merchant Assets in the Developer Portal and validate yourself as a registered Merchant. This will provide you access to Apple Pay functionality. This is covered under the Advanced app capabilities and services section and then described here in What's Included.
