I received an email yesterday stating the following:
Dear <name>,
You have revoked your certificate, so it is no longer valid.
Certificate: iOS Distribution
Team Name: <company name>
Any provisioning profiles that include this certificate are no longer valid and must be regenerated for future use.

Since then, our app no longer shows up in iTunes search, but it is still on the store if accessed via a direct link or our developer page. The app icon is no longer downloading with the app, either.
What do we need to do to correct this without interfering with the users of our app?
Revoking certs has no effect on apps already in the store or already download by users...nothing you do with them has any effect on those apps - meaning those two things are coincidental/unrelated.
As long as your dev account is active, your apps will continue to appear in the store.
If you believe there is a store-side issue, you may want to contact Apple via iTunes Connect's 'Contact Us' tree, just remember that search favors curated and popular apps first.
