I'm working on an e-commerce project that has both web-site and application available for users. This e-commerce project offers both physical and vitrual items (gift cards). I'm using an external app purchase system where users will be directed to a web-view page to proceed with their purchase. I wanted to know if Apple guidlines obligates adding apple pay as an option in this case ?

You're not obligated, no. But I would strongly encourage you to consider Apple Pay for your eCommerce site, because users love the convenience and ease-of-use Apple Pay provides. Merchants who implement Apple Pay often find improved conversion as a result. There are APIs both in Swift/Objective-C and JavaScript for web apps and sites.
